In a bounded three-dimensional domain the authors consider a simplified (but still complex) atmospheric system of nonlinear partial differential equations. A special difference scheme, namely the so-called pseudo- spectral scheme, is constructed. Its solution does not change the total energy. The error of the method is given. Calculations are rather strenuous.
