The author studies the limiting \(\eta\)-invariants of Riemannian manifolds admitting metric collapse. He proves the rationality of this invariant in dimension three, under the assumption of bounded covering geometry, meaning that the pull-back metrics on the universal cover admit a uniform lower bound for the injectivity radius. The key technical tool is an injective \(F\)-structure. Explicit formulas are obtained for the limiting \(\eta\)-invariant of Seifert manifolds.
